 I'm about to upgrade the aircraft that is on the route connecting two of my hubs. I'm wondering if it will let me close that route and reopen it or do I have to start a second route with the new plane first?

Don't really understand your question....

If you mean that if closing the connection between two hubs would affect your hub, the answer is no. You don't need a connection in between your hub airports.

What OP means, I think, is...

Plane #1 flies from Hub A -> Hub B -> Airport C

OP wants to close the Hub A -> Hub B route because the plane needs to be replaced.

* If Plane #1 has any other routes from Hub A, you should not be able to close out the Hub A -> Hub B route because then you will have an illogical, orphan route (Hub B -> Airport C).
* If not, then you should be fine.
