If you mean...

Flight 1 : Hub 1 - Destination 1
Flight 2 : Hub 2 - Destination 2

Can planes magically transport themselves to different airports in real life?

You can do...

Flight 1 : Hub 1 - Destination 1
Flight 2 : Hub 1 - Hub 2
Flight 3 : Hub 2 - Destination 2

Also, you could do a flight from hub1 to dest 1, and dest 1 to hub 2 as it would go...

H1-D1-H2-D1-H1.

As you can see, there is still a frq of 1 in the 24hour day.

Yes, basically, the order in which the plane flies the routes doesn't matter, as long as there is at least one connection between hub 1 and 2, be it direct (Hub 1 > Hub 2) or via another airport (Hub 1 > Dest.1 > Hub 2).
