I am wondering, can you have a subsidiary in AM. In my world (Dib II) United Continental Airlines seems to own Atlanta Lightning and Rocky Airways.

It is not possible to own more than one airline per user - and only one user per account. These three airlines are all independent (I'm Atlanta Lightning).
It is possible to simulate subsidiaries though, as you can name different fleets, and assign planes to the fleets. You will see what fleet the plane belongs to, and you can sort your routes by fleet.

Thank you very much. Also, since I share a connection with my friend, can we have a business partnership since we are in the same alliance, or is that banned.

2 people can share 1 airline, however you will need to ask Stephen nicely. Mastafa shared his airline with another person. You will still be limited to one airline per world.

As far as partnerships go, you may be in the same alliance and otherwise help each others within the means of the game (Selling planes cheaply to each others, not competing on the same routes etc).

Just to clarify, if you are with your friend on the same IP (aka. same computer), you should notify the staff right away, or you might get banned. If you are on the same IP, you are not allowed to have economic relations. But if you are on two different computers, you are both 100% free :)

Other than that, VS is right (not that he was wrong in the first place)
