Title: Alliance question

I recently setup a route from an alliance base. I want to change the price but I'm getting the error that the selected airports are invalid. What do I need to do to change the price?

It is not a bug, it simply means that the base is no longer part of your alliance and you can not adjust your fare any longer. Hang on to the route untill the profit drops too much and then close it

Follow up question: If I do decide to reallocate the plane to another base is it as easy as just closing all the routes from the defunct base and then creating the new routes from the new base.

Yes, it is that simple.

Of course, a plane is not truly allocated to a base. It's just that its flights must be contiguous. Meaning it can not "jump" around. But it can fly from more than one base as long as there are common points in its routes.
